Incase you're interested about the anime, I'm not sure how you would set it up etc, but here are the basic information from Wikipedia for Naruto Shipuuden.
Good Guys;
Any Shinobi ... Gaara , Kakashi , Naruto etc (I'll provide list)
Gaara and Naruto are Jinchuuriki's.
Bad Guys ;
Akatsuki - This is the group who kidnap The Jinchuuriki's List of Akatsuki members - Wikipedia, the free encyclopedia
Perhaps a game where The Shinobi need to protect the identities of the two Jinchuuriki and the Akatsuki win when they kill both of them.
